I wanted to encrypt only important settings folders instead of the whole system drive so I was thinking to encrypt users folder but this also containe useless temp files so what do you think I should encrypt ?

You could use EFS to encrypt the users folder as you noted. Yes, you will also be encrypting some things that don't need to be encrypted, but at least then you won't need to micro manage it.

Personally, I hate EFS, so my preferred method is to simply encrypt the entire OS drive using BitLocker.

you mean encrypted file systems (EFS) ? I right click on a folder then choose properties then advanced then choose encrypt

Yes, that is what you would do if you wanted to use EFS rather than BitLocker. Just make certain that you backup your EFS certificate!
