Wow, that's weird he didn't implement the Ctrl key thing that Windows Task Manager has, since I'm pretty sure he put that in there.

I don't know what that means.
In Process Explorer there are two nifty settings related to this:
1. You can set the "Update speed" to 0.5 sec, 1 sed, 2 sec, 5 sec, or 10 sec. (It should be called "update interval.") Increasing that interval gives more time to read what's on the screen before it changes, and also reduces Process Explorer's load on the system.
2. You can also set "Difference highlight duration" to 0-9 seconds; setting that to 9 is very helpful, since it lets you see info about the ghosts of processes past.

In the Windows (native) Task Manager, if you're on, for example, the Processes or Performance page, something that updates constantly, you can hold down the Ctrl key and it will freeze. Let go, and it resumes updating.
Edit: Looks like with Process Explorer, you can press spacebar to freeze it. Press it again to resume updates. So similar to Task Manager.

So, by this logic, anybody who has installed any piece of software not directly from Microsoft is running windows modified?
Running TMOG is nothing different than running Google Chrome, or notepad++, etc.
Running Windows modified i think would generally be understood as
- Highly modified installer that strips out components like Edge and OneDrive in order to reduce bloat
- Using scripts from Github to activate copies of windows.
- Running alternative start managers and skins which fully replace the standard Window setup.

There is no such thing as a "system app".
An operating system just runs programs and those programs in turn call the OS for interacting with the rest of the world.
That interaction being asking the OS for how much memory is free or requesting to draw a nice picture is ultimately not different from the OS point of view. Both are supported and available functions.
