Thank you @zbook for the correct advice to open a separate post and sorry for my late reply due to time zone differences.

As you may have guessed, I was about to have a similar issue to the O.P. in my dual-boot system if I separated my Windows installations and I created this scenario on purpose.

When I attempted to separate my dual-booting Windows installations, first-installed Windows was booting but the second-installed Windows wasn't. Therefore, I thought that I might help the O.P. by breaking my system and repairing it if I could. That was my intention anyway but I wanted to do it later. The O.P. expedited my decision.

After disabling the drive on which first-installed Windows was residing, I tried to repair non-booting as I told in my reply posts in thread's pages. While I was trying to repair my Windows, I met with some issues and I shared my experience.

I was able to make Windows boot on its own but lost Recovery Environment (WindowsRE). Then I tried to re-install Windows over the current installation and I got the error (0xC1900101 - 0x20017 The installation failed in the SAFE_OS phase with an error during BOOT operation). I was using the same edition (Pro), version (25H2) and Build (26200.5751) that was downloaded from UUPDUMP website.

Then I found @Brink's tutorial (Repair Install Windows 11 with an In-place Upgrade) and tried the method delineated in the tutorial. This time Windows re-installed properly and I didn't get the error message.

I don't know what's different in the two re-installation processes. Now my both Windows installations boot properly on their own independently and their Recovery Environments came to life. ReagentC command shows WindowsRE enabled in both installations.

Anyway, before I was able to help the O.P., the O.P. decided to not continue the efforts to repair Windows.

If both Windows separated installations (not dual-boot) are available - meaning disk drives are online - and I boot into one of them through BIOS, both Windows installations use only one EFI system partition even though there are two EFI partitions, one for each.

When I disable disk drive on which one Windows installation resides and booting in to the other Windows installation, I get Windows Boot Manager unknown description after I run bcdedit command. This is due to the fact that this Windows installation uses EFI system partition on the disabled disk drive. But the good thing is, Windows can still boot up quite well.

Then I run "bcdboot /bcdclean" command and I get Windows Boot manager placed properly on a HardDiskVolume after reboot.

I would unplug all drives other than the drive you are installing Windows to.
Try a Clean Boot of Windows 11.
Boot off of the Windows Installer Flash drive. Choose your Language, then Install Now
then Custom Install. In Where Would Like to Install Windows?
Delete all partitions on the drive until the whole drive is Unallocated Space.
Then Press Next. Windows will create new partitions and format them during the install.
If this fails, the drive may be damaged to install Windows.
