Hey guys did an inplace upgrade last night, and found that ALL system sounds are silent, ALL others such as vlc, youtube etc are fine (after going into setttings and make my onboard sound for those apps default).

System sounds is the default audio, and cannot change it, but it ain't working! Any ideas?

Make sure system sounds is not set to 0 in Settings --> (search for) Sound mixer settings.

They are working for me just fine.

I worked it out, forgot I had FX Sound installed, only realised when loading up Black Mesa had no sound either! Uninstalled FX Sound, and bang all is good again, even got the startup sound when rebooting.

Often this is due to the generic Windows HD audio driver not working properly with the Realtek HD audio chip on the motherboard, if you have on-board audio support. You may need to search for the Realtek download site and download and install genuine Realtek drivers and codecs. I went for several months after upgrading to Windows 8 from 7, believing it had no sounds, then I discovered the reason why.

I had the same problem with FX Sound. I uninstalled it, and installed again. And it works again.
