Were you at any time prompted for permissions on your phone?
If not, I don't know what to tell you, except give Intel Unison a try.

Can you clarify, have you completely uninstalled both Link to Windows and Phone Link and then reinstalled both?

I googled this problem and found an idea.

In Phone Link go to settings gearwheel at top right
Go to features
Go to Photos and click on the dropdown arrow
Make sure 'Allow Phone Link to delete photos from my mobile device' is ticked
